When I returned to the clinic for a follow up visit 3 weeks ago, I was told all the fetus tissues were gone, but there are two small clots (size of a thumb nail? or 1 cm x1.5 cm) in the uterus. I was instructed to wait until after my period to check again. I want to know what is the potential risks of having clots in the uterus for long time?

This is a question you should really ask your doctor. Don't go to the clinic where you had the abortion. Get a second opinion.
One concern is possible infection. If you haven't put anything into your vagina since you started the abortion, the risk of infection will be less than if you have. If you put medication in your vagina, you are possibly very much at risk. Some of these infections can kill a woman within hours. Since it has been five weeks, it's likely that danger has passed. But if you have been putting anything else in, then there is the possibility of other kinds of infections. The blood clots may or may not be subject to infection. Part of it depends on what the nature of them is. I don't know how they would know that all the fetus tissues were gone, not by ultrasound. They may have concluded that, but it would be hard to say; ultrasounds aren't all that good. They would also be motivated to tell you the abortion was successful, whether it really was or not.
You may pass the clots with your next period, as they said. But another thing you need to be aware of is the possibility you could experience a hemorrhage. Some women bleed to death after a pill abortion. If you experience abnormally heavy bleeding, seek medical help. Also, if I were in your position, I would have some Cayenne capsules on hand, and take them.
